While I liked the morality of BS2, I wish they had moral choices that were less obvious. For instance, take those insane inmates in Persephone. Whether you chose to kill or let them live should affect part of the ending. After all, while these guys are harmless given how various audio diaries portray death as a sort of freedom should imply a moral choice in deciding their fates.

The Big Daddies may be suffering (every time they pound on a vent, they wonder where Little Sis is), but killing them in the most gruesome and violent way possible is hardly mercy killing.
