Persephone is an interesting character. Its possible that the representation of her returning to Hades after being convinced to be allowed to go see Demeter (the goddess of spring, the harvest, rebirth, all that jazz) is one of the first recorded discussions of Stocholm syndrome, in which people come to identify with their captors and feel for them, in Persephone's case, love for Hades.
Personally, I feel the naming of Persephone was on that end of it, specifically in relation to Sinclair (Hades) and Lamb (Persephone). Now, forgetting the "love" aspect of the myth, keep in mind that in the game Lamb gets imprisoned in Persephone, takes things over, kicks Sinclair out, leaves to take over Rapture and hten keeps her seat of power in Persephone.
Now, whilst its not a clean 1:1 match, there are definitely some parallels. I think that this was the reason for naming it what they did.
Also, Dionysus seems like a reference to Stanley's actions to me...
