Other Games that make you think?

One of the things I love about Bioshock is idea of Rapture and the story that really makes you think. Even my dad, who usually despises video games as mindless wastes of time, was intrigued by the Bioshock theme. I was wondering, what other games out there really make you think about life, politics, and abstract themes about humanity?

Sytem Shock 2 and Deus Ex are probably the big ones from the past, as for up and coming (beyond what Nias said) pass. Fracture, maybe?

Assassins, Mass Effect...hmm some older games also - first Thief games..stuff like that
