I'm starting this thread because now when Civ5 is 'ok' in MP, there some small things that could be fixed or added for MP. So please post here what you would like to change/add.

For starters, I would be pleased if 'Earth' map was made avaiable for MP.

I'll be back with more...

Well, I'm not going to list things like stability issues because they say they are improving it with the expansion, so I'll hold off judgement. Same with any features they have officially stated as on the way (animations). But...

Fix MP AI Diplomacy/Interactions
Allow Mods/Custom Maps
Options to enable Notifications (and Leaderheads for games that include AI)
Ability to use DLC regardless of how many people own it

The first number of turn is simultaneously played (up to like 60 turns)

After this turns are sequential. While it is not your turn yone can adjust build order in your cities, move the city squares around, players can also move there units - as in, give orders, intended goto's and workers orders etc.
The actual moving of the units is done sequentially. Each player has 1-5 seconds per unit designated (depending the setting).

Players also have time extensions (imagine the clock in chess), when you finish early you can bank a little bit of time, and use extentions when needed.

This format would be marginally longer than a game played simultaneously. Obviously the game could still be played simultaneously as an option.

I imagine much less errors/lag

Lastly, I can't imagine this would be very hard to code into the game since games like alpha centauri managed just fine.

A fully customisable turn timer, at the very least they should make it as in CIV IV BTS with 3 settings (slow, medium, fast).
Notifications when you meet other players or AIs, similar to the ones that already exist for city states.
Turn based MP option or a hybrid system as above.

I just read everything you had under game suggestions. Superb. I wish the developers would take some of your ideas (and they already have done some of the stuff you were talking about in the expansion)

How I would do multiplayer:
In terms of turns, you start the game with simultaneous turns. This is to get passed the initial stage where taking the game in turns would not make sense since both players could move without problems.
When the two players meet, the game then switches to the normal turn method (where each player takes turns to move). During this time, the player who is not making their move can view the map, make strategic decisions and view their status as an empire by viewing the various statistics the game gives the players. This will not only lead to faster turn times (because the player will have a solid idea of what to do next turn) but it will give players who are not making their turn something to do while the other player does their turn.

So very similar to SgtSlick, but the sim turns will keep going until the need for them goes away (when the civs meet).

In terms of MP AI diplomatic relations, it doesn't NEED to be touched as all the main options are still there, but getting the AI to contact your civ for various reasons would definitely help.

A lobby similar to Sins of a Solar Empire would be very nice. Simply, you join games like you do now except there is chat rooms and a list of how many people are currently online. This would increase the amount of games played because people could find opponents just by entering the lobby and talking to them.

Finally, DLC. This is a tough one because the decision to make so many has divided the community. I understand the divide with vanilla Civ to G&K, but was the rest really necessary? How can you fix this? By allowing those who have the expansion to play the civilization given by the expansion, but not the others. There are already plenty of civs to choose from, so why do you need to worry about balance? The only ones you should worry about are the ones from G&K because they are the ones that use the new game mechanics, which could lead to different viable strategies using the game mechanics present (hence the reason why the split between G&K and vanilla players must be made). Besides, if both players have one expansion only one person can play the civilization given by the expansion. As long as the civilizations given by the vanilla game can counter the ones given by the expansion, balance is not an issue. Sure, those with more expansions will have more variety in strategy, but that does not necessarily make the game easier to win.

I have not played multi very much or in a while, so some of these points may not be valid

Full mod support (including DLL, etc).

I could fix so many gripes I have with the game if I could just mod it like I could Civ4.
